According to commentary by Chris Seavor, the game's director and the voice of all the male characters, the Scarecrow Birdy was based on a programmer at Rare nicknamed "Beardy" (which is why Conker initially thinks his name is Beardy). He wants Mepsipax because Beardy liked drinking Pepsi-Max, but copyright forced them to put the letters side by side.

Amazon Uga-Buga Jugga may be based on Baywatch actress and Playboy model Pamela Anderson, given her voice and appearance. In the 2005 Xbox remake "Live & Reloaded", Jugga was redesigned to look exactly like the celebrity.

In the "It's War" chapter there is a scene in which two Tediz have an out-of-character conversation and, upon seeing Conker, immediately revert to their mindless grunts. This scene was actually quite different in the game's beta version. It would have begun much the same way, with Conker entering the same room, but instead the two Tediz would have been shown surgically removing the insides of a still-conscious soldier begging for his life. This was likely cut due to Nintendo's objections to the disturbing tone and graphics.

When Donkey Kong got his own video game on the SNES, Diddy Kong served as his sidekick. Diddy has a video game of his own on the N64 called Diddy Kong Racing. Its other two playable characters were Conker and Banjo. Banjo was the first of the two to get his own game, Banjo-Kazooie. In Conker's Bad Fur Day, Banjo's head hangs above the fireplace like a trophy in the Pub where the main menu is located, and Kazooie's head is found in the "Chapter" room on the tip of an umbrella.

At the start of the "It's War!" chapter, we see a newspaper called "The Midday Federal" featuring the squirrel soldier, with the headline "WAR". It also reads "In other news:" — "King Bee's Love Triangle" and "Ugas Die In Boulder Tragedy".

The game was originally intended to be child-friendly. However, when it was first shown at E3 in 1998, it was compared unfavourably to Rare's previous game "Banjo-Kazooie". This led the developers to change the tone drastically, earning it an M rating for Mature.

Originally the paint pot and brush were to wear KKK hoods for a cutscene, but at Nintendo's request these were replaced with executioner's hoods.

When the Great Mighty Poo loses part of his face to show that he is a Terminator, he sees Conker in Terminator style and scrolls through a list of things he could say to Conker. These are only three options repeated several times. The three options are: "Buff you, asshole", "F*** you, scum" (uncensored for this site, as it is in the game) and "Blow it out your ass".

During his idle animations, Conker is shown carrying a yellow Game Boy Color in a Donkey Kong Country (1994) box, which appears to be a (non-existent) port of Killer Instinct Gold (1996), since it plays 8-bit remixes of Killer Instinct 2's (1996) BGM such as Jago's theme, Sabrewulf's theme and the theme song itself.

According to a Rare Replay (2015) interview, the game had no script, so the story consists of a series of events happening one after another.
