Lead artist Peter Chan always named the games he worked on after his children. The name 'Zach' seen on the license plate of the broken-down car in the mansion's parking lot is the name of his son, born the same year. In Benjamin Franklin's room there is a penguin calendar with a January date circled, which is Chan's wife's birthday.

Kyle Balda, who later directed Minions (2015) and Despicable Me 3 (2017), created the entire opening scene during his internship at LucasArts. It was his first job working on a video game, and despite it being a fairly large responsibility, the team was unanimously impressed by his efforts.

As in many LucasArts games, this one contains various references to Star Wars: Episode IV - A New Hope (1977). The most obvious is the calendar with a picture of Darth Vader in Dr. Fred's office (if you look, Bernard says: "That's a calendar from my favorite movie"); Bernard's exclamation when reading the dates on the quarters he picks up ("Ooh! 1977!", the year Star Wars was released); the Stormtrooper helmet in the room where Bernard finds the Green Tentacle; and several lines of dialogue (e.g. "Help us, Dr. Edison. You're our only hope!").

In the game's demo stage there was a 7-minute intro sequence, after which all three characters immediately became playable. Because the developers felt that making the player wait that long before starting to play was a bad thing, the intro was interrupted by a short interactive section in which Bernard searches for the secret laboratory. Since test players felt that three simultaneously playable characters became overwhelming, Bernard was initially the only playable character, and Hoagie and Laverne became playable over the course of the game.

During the intro film, Hoagie says the group needs a hamster so they can bite its head off. This is a reference to the famous Black Sabbath concert where Ozzy Osbourne bit the head off a bat.

When Hoagie asks Red Edison what he invented, Red tells him it is a "complex metal device designed to minimize paper entropy" (in other words, a paperclip).

Directors Dave Grossman and Tim Schafer decided to carry over Maniac Mansion's (1987) most popular characters into this sequel: the Edison family (which they considered "essential") and Bernard (for his "unqualified nerdiness"). Laverne was inspired by Grossman's former Mexican girlfriend, while Hoagie was inspired by a Megadeth roadie Schafer once met. Much of the script was written in the evening hours when fewer people were in the office, because Grossman had difficulty writing when others were around.

Richard Sanders was cast to voice Bernard because they wanted the character to resemble Sanders's character Les Nessman on WKRP in Cincinnati (1978). The voices for Nurse Edna and Betsy Ross are provided by Ginny Westcott, the sister of assistant director Tim Schafer. To avoid accusations of nepotism, Schafer deliberately kept himself out of the decision to hire her.
