When asked why she cast Fenn in two different roles in Gilmore Girls (2000), creator Amy Sherman-Palladino said: "I love Sherilyn and I don't care. One of the features of the show is that I only want the best people. I'm constantly looking for time to work with Sherilyn, and I'm getting very old and a truck could hit me at any moment. I can't put this off. It's long, so I'd rather bring her in and have her be a part of my world."

There were plans to turn Fenn's Twin Peaks (1990) character Audrey Horne into her own series, but they never materialized. Her character apparently inspired David Lynch's character for Laura Harring in Mulholland Drive (2001); as Fenn said in a 1997 interview, "David was talking about 'Mulholland Drive,' talking about it like 'Audrey goes to Hollywood.' She's driving down Mulholland in this convertible… But it didn't happen."

Fenn appeared in an episode of Tales from the Crypt (1989) alongside Isabella Rossellini, John Lithgow and "Humphrey Bogart." Director Robert Zemeckis used footage of Bogart in the episode. Sherilyn plays Bogart's lover. Fenn and Rossellini had already appeared together in David Lynch's Wild at Heart (1990), and both had guest-starred in the third season of Friends (1994).

Fenn starred with Milo Ventimiglia and Rob Estes in the third-season Gilmore Girls (2000) episode that served as the backdoor pilot for the California-set spin-off "Windward Circle." The network dropped the project, citing cost issues because filming was to take place in Venice, California. Gilmore Girls creator Amy Sherman-Palladino wanted to work with Sherilyn Fenn again and wrote the character Anna Nardini back into the series with Fenn in mind. Anna was initially meant to be a strong enough presence to pose a potential threat to Lorelai. However, after Sherman-Palladino left the series, the producers decided to make her the villain in a custody battle, changing the direction originally planned for the character.

At the start of filming the second season of Twin Peaks (1990), Fenn came down with a bad case of pneumonia, and headlines suggested the show's production could be affected or that she might have to leave the series. As writer/producer Harley Peyton said in an interview: "It looked like it could really create serious problems for us. Everything worked out. She was great, recovered quite quickly and came back earlier than she should have. We had different directors shooting every day and two directors shooting on a single day, and we actually completed all her scenes."

While filming Darkness Falls (1999) in England, Fenn grew tired of Hollywood and considered moving to London. Her co-star Ray Winstone encouraged her to come to England. British director Mike Figgis did the same, telling her it would be very good for her because England is quite different from Hollywood. He told her he had a great deal of work and that she could always work in Europe.
