At one point in the main story, while Batman and Robin are rescuing the "Jokers," Johnny Charisma is hiding in the stage section of the film studios. To gain access to the stage, Batman examines the security camera footage and reveals that Charisma entered the code. The mirror reveals the code to be 0539. On closer inspection, 05 represents May and 39 represents 1939 (May 1939), Batman's first appearance.

When Batman goes to surrender to Scarecrow near the end of the story, if you check the wall outside you will see a red Bat Symbol painted with spray paint. It is also the symbol of Red Hood, and before Hood rescues him from Scarecrow, it lets the player know that he is following Batman.

In the Shadow Wars mission of the Season of Infamy DLC, when you pass through the hospital morgue there is an empty room with Talia al Ghul's name on it. It is implied that her body was taken by the League of Assassins and brought to a Lazarus Pit to be resurrected.

In the opening cutscene, the person smoking at Paul's Diner wears a red hood, implying he is the Red Hood. However, an Anarchy symbol is carved into his table, which may imply he is Anarky. Later in the game, you can hear some of the Arkham Knight's men commenting on Anarky's disappearance, giving further hints that the smoker is Anarky.

In Batman's first face-to-face encounter with the Arkham Knight, the other soldiers are told not to shoot the bat symbol on his armor because it is the thickest part of the plating. When Batman uses the remote control for the Batmobile to confuse the mercenaries, the Knight immediately steps out, just as Batman would. Or someone he trained. Much later, Gordon deliberately shoots Batman there, "killing" him and dropping him from the building to escape Scarecrow's schemes.

The person smoking in Pauli's Diner wears a hood, so the player cannot see him before Scarecrow's fear toxin takes effect, and everyone in the restaurant suddenly appears like a zombie. The smoker was wearing a red hood, implying he is the Batman character Red Hood, whom we later learn works with Scarecrow as the Arkham Knight.
